A Turkish foreign ministry source said the police would search the consulate again on Tuesday as well as the consul's residence, which Turkish television has previously reported could be linked to Khashoggi's disappearance.
Earlier, a joint Saudi-Turkish team entered the Saudi Consulate in Istanbul to search it.
Turkish authorities have an audio recording indicating that Khashoggi was killed in the consulate, a Turkish official and a security source have told Reuters, and have shared evidence with countries including Saudi Arabia and the United States.
However, US media are reporting that the Saudis may be preparing to admit that Mr Khashoggi died as a result of an interrogation that went wrong.
Saudi officials have been in and out of the building since Khashoggi's disappearance October 2 without being stopped.
Turkish officials have said evidence was found during the search. Leaked surveillance footage show diplomatic cars traveled to the consul's home shortly after Khashoggi's disappearance at the consulate.
"We'll get down to the bottom of it", Trump said.
But Pompeo suggested any possible US response would weigh its "important relations" with Saudi Arabia - a point made often by President Donald Trump that has raised speculation the United States may be unwilling to jeopardize business and security ties with the kingdom.

Attorney General Jeff Sessions said "serious evaluation" was being given to whether USA law enforcement officials would aid in the investigation of Khashoggi's disappearance.
The sources said the interrogation was meant to lead to his enforced return to Saudi Arabia.
Turkish authorities say he was killed and dismembered.
Gerard Butler said Monday he's canceled a press tour to Saudi Arabia for his upcoming movie, as it felt "incredibly insensitive" in the wake of the disappearance of Saudi journalist Jamal Khashoggi. UK, Germany, France had in equivocal terms expressed sadness as regards Jamal Khashoggi "vanishing" from the Saudi Arabia Consulate in Istanbul, Turkey.
Whoever made the decision to abduct or eliminate Khashoggi appears to have miscalculated or completely failed to anticipate the human-impact factor that is sweeping away Beltway goodwill toward Saudi Arabia and inflicting enormous reputational damage on the kingdom. Those policies are all seen as initiatives of Prince Mohammed, the son of King Salman, who is next in line to the throne.
